Designed polycationic IDP · next-generation poly-L-lysine candidate

A novel 376-residue intrinsically disordered protein built as a lysine-rich polycation (net charge +59.8 at pH 7.4, pI 10.06) and diluted with glycine, leucine, glutamate and proline: the textbook recipe for a lower-charge-density, lower-toxicity alternative to poly-L-lysine (design rationale; toxicity untested). 100% predicted disorder and no aromatic residues. A converged 510 ns CALVADOS 2 ensemble shows a compact-leaning polyampholyte (Rg 4.88 nm, ν 0.395) in a single free-energy basin, with opposite-charge contacts that are transient and no persistent intramolecular contacts. No detectable homology in nr, and no flagged structural neighbour in PDB, AlphaFold DB or ESM metagenomic databases.

AMYLOID:2× APPNN0× AMYLOGRAMNO CROSS-TOOL AGREEMENTSequence-based predictions only; PLAAC is negative. Both APPNN-flagged segments lie in the glycine/alanine-containing portion of the chain; Amylogram flags none, although both tools show a sub-threshold rise in a third segment. In the ensemble, that portion forms short-lived self-contacts that are not electrostatic. The CALVADOS ensemble has no backbone hydrogen bonding, so β-assembly cannot be tested in silico: aggregation is unconfirmed.

WHAT IT IS & WHY IT MATTERS

evo_c1006M is a novel 376-residue intrinsically disordered protein (IDP) built as a polycation: lysine (100+ residues) diluted with glycine, leucine, glutamate and proline, and using only 14 of the 20 amino acids. It has no aromatic residues, no histidine, methionine or glutamine, 2 cysteines and no folded domain. Sequence analysis predicts 100% disorder. A converged CALVADOS 2 simulation shows a compact-leaning, fast-exchanging polyampholyte in solution: one free-energy basin, no evidence of discrete states and no persistent intramolecular contacts. The 13 enriched contact motifs are transient and mostly link an acidic stretch to lysine-rich regions; the rest are short-lived contacts within the glycine/alanine-containing portion. Throughout this dossier, REF marks the single atomistic reference conformation that seeds the simulation, ENS marks results from the simulated ensemble, and SEQ marks results computed from the sequence alone.

Poly-L-lysine is the standard polycation, but a long lysine homopolymer carries a very high charge density. evo_c1006M keeps the cationic function (net charge +59.8 at pH 7.4, pI 10.06) and dilutes it with residues chosen for flexibility, hydrophobic anchoring, internal charge balance and a disordered backbone, which is the textbook route to a lower-toxicity polycation. That rationale is not yet measured, but the simulation is consistent with it: the chain stays coiled, charge pairing is transient and the isolated chain has predictable dimensions (Rg 4.88 nm, Rh 3.95 nm) that a partner can check by SAXS or DLS. It has no detectable homolog in nr, no flagged structural neighbour in PDB, AlphaFold DB or ESM metagenomic databases, and no known bioactive motif, and each use case below comes with a decisive first experiment.

NOVELTY

No detectable sequence homology
BLASTp vs nr (NCBI web server, 29 October 2026) — E-value threshold 10, low-complexity filter off, 100 target sequences: 0 hits across 1,198,977,220 sequences. RCSB sequence search: 0 hits.
No flagged structural neighbours
Foldseek (PDB100, AFDB50, AFDB-SwissProt, AFDB-proteome, MGnify-ESM30): 0 flagged hits; RCSB global shape search: 0 hits. The RCSB local shape search returned 100 computed models, all with pLDDT below 50 (28–44), so none qualified for validation. Run on the reference conformation; a disordered chain has little fold to match, so read this together with the sequence result.
ESMFold: confident on two segments only
Mean pLDDT 51.51; 161 residues below 50 and 68 at or above 70, in two segments that the disorder predictors and the ensemble treat as disordered. TM-score 0.171 and RMSD 7.25 Å over 110 aligned residues against the reference conformation (low structural similarity).

FAMILY RELATIONSHIP · F0001

STRUCTURE-ONLYIDP-LIKE

Family F0001 — structure-only sequence/structure relationship. Closest partner evo_c1002M — TM-score 0.974, RMSD 1.17 Å, 376 aligned residues. 6 candidates fall below the same-fold threshold (TM 0.109–0.459). Sequence-level family (F0002) and structure-level family (F0001) disagree — shown combined as F0001.

Note: whole-chain TM-align is less meaningful for disordered chains (flagged in source report) — read this as sequence-and-shape-class kinship, not a folded-protein identity match.
