Polycationic intrinsically disordered protein with thiol handles

A novel 280-residue intrinsically disordered protein: 100% predicted disorder, net charge +68.3 at pH 7.4, a single lysine-rich cationic block and 8 cysteines (6 free). A converged 510 ns CALVADOS 2 ensemble shows an expanded chain (Rg 5.52 nm, ν 0.556) with no discrete states, ranked a net-charge-dominated polyelectrolyte. No detectable homology in nr, no flagged structural neighbour in PDB, AlphaFold DB or ESM metagenomic databases, and ESMFold does not resolve it (mean pLDDT 47.06, TM-score 0.134).

AMYLOID:3× APPNN1× AMYLOGRAM1 OF 3 LOCI IN CROSS-TOOL AGREEMENTSequence-based predictions only; PLAAC is negative. None of the flagged segments lies in the lysine-rich block, and 1 locus is called by both tools. In the ensemble, none of the 4 enriched intramolecular contact motifs involves a flagged segment. The CALVADOS ensemble has no backbone hydrogen bonding, so β-assembly cannot be tested in silico: aggregation is unconfirmed.

WHAT IT IS & WHY IT MATTERS

evo_c2110 is a novel 280-residue intrinsically disordered protein (IDP) with a highly cationic, lysine-rich block (86 lysines and 6 arginines against 23 acidic residues) and a more mixed remainder rich in glycine (40) and proline (30). It uses 17 of the 20 amino acids (no methionine, histidine or tryptophan), carries 8 cysteines (1 disulfide in the reference conformation, 6 free) and 11 aromatic residues, and has no stable fold. Sequence analysis predicts 100% disorder. A converged CALVADOS 2 simulation shows an expanded, fast-exchanging chain in solution: one free-energy basin, no evidence of discrete states and no persistent intramolecular contacts. The 4 enriched contact motifs are transient; the only one with a clear electrostatic character pairs an acidic segment with the lysine block. Throughout this dossier, REF marks the single atomistic reference conformation that seeds the simulation, ENS marks results from the simulated ensemble, and SEQ marks results computed from the sequence alone.

Strongly charged, expanded disordered chains are polymer-like building blocks whose behaviour is set largely by electrostatics, and this candidate adds chemically addressable handles. Its net charge is +68.3 at pH 7.4 (pI 10.28), organised mainly in one block, and the isolated chain has predictable dimensions (Rg 5.52 nm, Rh 3.91 nm) that a partner can check by SAXS or DLS. Six free cysteines and 86 lysines provide thiol and amine chemistry for crosslinking, conjugation and grafting, and the predicted aggregation-prone segments lie outside the cationic block, which makes the molecule a candidate for directed assembly. It has no detectable homolog in nr, no flagged structural neighbour in PDB, AlphaFold DB or ESM metagenomic databases, and ESMFold returns a low-confidence model (mean pLDDT 47.06), so a current AI structure predictor does not resolve it. Each use case below comes with a decisive first experiment.

NOVELTY

No detectable sequence homology
BLASTp vs nr (NCBI web server, 27 October 2026) — E-value threshold 10, low-complexity filter off, 100 target sequences: 0 hits across 1,162,779,036 sequences. RCSB sequence search: 0 hits.
No flagged structural neighbours
Foldseek (PDB100, AFDB50, AFDB-SwissProt, AFDB-proteome, MGnify-ESM30): 0 flagged hits; RCSB global shape search: 0 hits. The RCSB local shape search returned 100 computed models (mean pLDDT 38.9; 90 below 50); the 10 models above the confidence threshold were re-aligned and scored TM 0.145–0.264 over 29–61 residues, well below a fold match. Run on the reference conformation; a disordered chain has little fold to match, so read this together with the sequence result.
ESMFold: positive test passed
Mean pLDDT 47.06 (range 27–74); 169 residues below 50 and none at or above 90. TM-score 0.134 and RMSD 6.43 Å over 66 aligned residues against the reference conformation (low structural similarity). A designed disordered sequence that a current AI structure predictor does not resolve: the intended outcome of this test.

FAMILY RELATIONSHIP · F0004

SINGLETON-BOTHIDP-LIKE

No close family partner in the Atlas yet — this candidate is currently a singleton (family F0004). 7 candidates fall below the same-fold threshold (TM 0.132–0.435); none reaches TM > 0.5. Sequence-level family (F0006) and structure-level family (F0004) disagree — shown combined as F0004.

Note: whole-chain TM-align is less meaningful for disordered chains (flagged in source report) — read this as sequence-and-shape-class kinship, not a folded-protein identity match.
